What? Level editors like TT64 & Quad64 do not break console compatibility as far as I know, since they mainly make small modifications to level scripts and textures. I'm not sure where you got that information from, but I have never stated that.
There isn't really an easy solution to fixing ROM hacks at the moment, as there are no tools at the moment to fix ROM hacks and you'll need a lot of technical knowledge to do it manually. The main issue is with VL-Tone's original ROM Extender (which you should not being using, by the way), and some versions of Skelux's SM64 Editor. Mainly the newer versions of the SM64 Editor still have misaligned decompressed MIO0 blocks, which will cause the game to freeze when trying to load data from the ROM file. I'm sorry to say that you don't really have many options on getting your ROM hack to work on real hardware, until someone comes up with a proper solution to fix everything.
