When I use the controls patch to play the original SM64DS, the star icons no longer appear on the bottom screen. Is this normal?

You can't but SM64DSe has built-in control patches which you can apply to whatever romhacks you want.

The SMSW Controls Test is not for use in other ROM hacks, hence the name SMSW Controls Test.

3DS users will hopefully be able to play it through TWLoader.
